Filtering all documents in Sharepoint

So I am trying to create a filter system where you can use certain filters to look up documents but it is imperative that the documents also stay organized in separate folders. I think there might be a way to do this with meta data but I am unsure. If anyone knows how to do this please let me know!

The battle of folders vs. no folders will rage on forever, but folders are fine for use to apply security.
A view can be made to hide folders, and then metadata can come into play. Metadata can always be used, but navigating views with folders displayed is very confusing in SharePoint. It's very hard to tell that you're using a filter inside of one specific folder. So, you need to figure out how to harness both the folders and the metadata to NOT have a totally confusing end-user experience.
Let all that soak in, and feel free to clarify your needs.

Hi Snizzafish,
We could set up metadata navigation for a list or library to filter the document.
Documents stay in separate folders can be filtered using Key Filters.
Please note that only the following column types are available for Key Filters:
Managed Metadata Content Type Choice Person or Group Date and Time Number
