Hi mnijskens,
According to your description, you could create a macro runs query then use command-line switches in Microsoft Access: /x macro, or create new Scheduled Task to make sure that this issue is able to be reproduced.

Are there any error messages? Did you check the event logs to see if there are any events that may be related to your problem? What exactly happens when you try to start the process from the cmd window?

If you are employing error handlers comment them all out and step through the process to see if every line of code is executing as it should.
