Which folder to transfer published output to using filezilla?

There was no specification in the .net docs for publishing, and I'm not sure if it matters, because I've transferred the content of the 'published output' folder (copy-pasted all files) into the root folder of my ubuntu server and my application ran without error.  I worry that this isn't the best practice.

Don't worry about that, you just has an extra step to copy these files to the target location. Based on my experience, the best practice should be that you publish these files directly to the Ubuntu folder.
