I'm having BizTalk in my box and also i had BizTalk 2009 in my VPC. Now i uninstalled BTS 2009 from VPC and also trying to install BTS 2006 on VPC.
Now i couldn't configure the BTS 2006 on VPC.
I'm having the below issues.
The BizTalk In-Process Host BizTalkServerApplication already exists for this group. Only BizTalk In-Process Host Instance will be created during configuration.

Make sure the databases you are configuring the group for are the right database server and that the DBs don't exist. I would actually recommend starting with a fresh VPC but you might have good reasons to be doing it this way.

while uninstalling 2009, did you unconfigure it and deleted biztalk related databases?

after uninstalling 2009 do you still see biztalk service under services? if so try to delete using sc command

No biztalk service under services. It went out once uninstalled BTS 2009.
