    Are you using the database in the App_Data folder?  That has caused problems for me in the past, I end up just having to connect to the database and not shipping it with the app in the app_data folder.  I don't know all the guts and gory details but it has to do with the fact that the .MDF file is being attached at runtime and therefore runs differently than if you have a database that sits as part of a larger SQL Server instance.

     Hope that gives you something to go on.
