  • There is an upgrade guide here:

    https://www.microsoft.com/en-us/download/details.aspx?id=35552

Upgrading to BizTalk Server 2013 R2 from BizTalk Server 2013 or 2010.htm

    It includes this information:

SQL Server Instances: It’s a good practice to upgrade any SQL Server instances before you upgrade the platform.
    Prepare Your Computer for Upgrade
    Upgrade SQL Server
Upgrade to a supported SQL Server version. See:
BizTalk Server 2013/R2 Hardware and Software Requirements
    Upgrade to SQL Server 2014
    Upgrade to SQL Server 2012

  • Be warned that there is a bit of a breaking change in the maps when going from 2010 to 2013+.  See Known issues in BizTalk Server 2013, there are also some other issues listed if you do an in-place upgrade.  We usually prefer to do a clean install of BizTalk, and then migrate an application at a time so it can be thoroughly tested before it goes live in Production

Note: For the XSLTCompiledTransform don't set the registry key, or later on the setting in the map, as then the map does not behave the same way in Visual Studio as in BizTalk, as explain in my blog post BizTalk 2013 R2 CU2 & BizTalk 2016 – Use XSL Transform

P.S.  You really should consider upgrading to BizTalk 2016 rather than 2013 R2, and then you will have to go the clean install route anyway.
