Are you checking the certificates from this option only? You need to see under management certificates for the certificates at subscription level. If you have more than one subscription check carefully which subsription you are verifying for the certificates.

As you can see, the person who experienced the same error you are was advised to contact Windows Azure
This sounds like it may be an account or subscription level issue and unrelated to Media Services. It's possibly you could have
multiple subscriptions attached to the same Live ID and you are exceeding quota in one of your other subscriptions.
