Blend2.5 makes changes to files which are not saved to Vss6. This is true even though Blend2.5 and Vs2008 are synched. It treats these changes from Blend2.5 as external changes (like those made by Notepad) and in fact may overwrite the changes made by Blend2.5. The changes made by
Is there a way to use Vss6 in sort of a snapshot mode? Have it check in files only when I manually initiate this action. I believe that Vss5 did act this way.

As far as I know, Blend doesn't support Visual SourceSafe integration, however Visual Studio Team Suite supports. You can share the project between Blend and Visual Studio, and then Check in the files in Visual Studio to save these file to the Visual SourceSafe database.
Did tried to check in in Visual Studio 2008? If you tried, did you get some error message?
Also, please try the following steps to see if you still have the problem
- Check out the project in Visual Studio
- Edit the project in Blend and save it
- Check in the project in Visual Studio
