When I download the setup from this below mentioned link
Microsoft SQL Server 2008 R2 Express with Management Studio Express and downloaded successfully.
And tried to install and it has installed successfully without MS-SQL 2008 services running and it don't even asked me the SQL mode of installation during the setup.
Please advise which the correct link to download to have a complete features like Microsoft SQL Server 2008 R2 Express with Management Studio Express

You have downloaded setup from the right link, When installing, by default "Hide advanced configuration option" is enabled, so you will not see the setup customization options to change authentication.
If you uncheck that, then you can customize the setup during install.

The title of this page is :

It is absolutely unclear if it is to install SQL Server 2008 R2 RTM + SSMSE or only SSMSE for SQL Server 2008 RTM. It would be clever to return to the old presentation of the downloads for SQL Server Express 2005 : clear and complete. The presentation is maybe beautiful but ununderstandable, exactly what must be avoided for a beginner with SQL Server ( most of the people downloading SQL Server Express are beginners, i have no reproach for them, but a link like this one is exactly what Microsoft must avoid : unclear and with possibility of errors for the users. Sorry for the SQL Server Express Team , but i think that you are doing a big mess for people who want to discover SQL Server.
If it is my second hypothesis which is good, it is logical that the SQL Server services are not running and that the install does not ask the authentification mode used for the connection.
If you want links about the download of SQL Server Express 2008 R2 RTM, i would suggest you to read the announcement at the beginning of this forum ( some useful links to download SQL Server 2008 / 2008 R2. I have to add the links for the SP2 of 2008 and SP for 2008 R2.
For everybody who wants to install SQL Server 2008 ( R2 or not ) , i suggest to use the links towards SQL Server 2008 ( R2 or not ) with advanced services and to install the Reporting Services only if it is useful for you. The basic download for SQL Server doesn't install SSMSE ( bad to manage your instances or databases ). A remark : if you have already another instance of SQL Server 2008 with a higher edition, don't install SSMSE which is unable to manage Standard or Entreprise created databases ( SSMSE replaces SSMS bad luck... )

If my memory is not too bad, by default, the "Hide advanced configuration option" button is checked for SQL Server Express 2005 but unckecked for SQL Server 2008 Express. It is explained by Mike Wachal in the SQL Server Express Team blog ( i think or maybe in this forum )
