I am trying to connect to sql server CE trough SQL Management studio express. But it seems like it only wants to connect to an SQL server express instance. Does SQL server CE needs to run as a server? because I can't seem to be able to just connect to a file. Does Anyone know how to connect to SQL CE?

You mus have SQL Server Management Studio Express SP2 installed in or to manage SQL Compact files. There will be a new "server" type called "SQL Compact Edition". And SQL Server Compact is a in-process database engine, not a service. Thanks for your ExportSqlCe tool, BTW. I've been needing something like that.
I'm having this same problem, only on SSMSE 2008 x64 and SQLCE 3.5 SP2 x64 (w/VS2010 x86). Win7 Ultimate x64.
In SSMSE I only get the Database Engine option on the Connect dropdown.
Any ideas? It used to work on my old WinXP x86 machine.

You probably should try to re-install the SQL Compact tools MSI: SSCESqlWbTools.msi (from your SSMS installation media).
I see it in E:\x86\Setup (and E:\x64\Setup).
