We are experiencing problems when using CommerceServer Adapter to get Orders from Commerce Server. The error i known -and resolution for Biztalk Server 2006 is refered in this article:
But this does not remove the problem in our environment. Whe get the error with event ID 5673, and text The Messaging Engine received an error from transport adapter "Commerce Server Orders" when notifying the adapter with the BatchComplete event. Reason "Object reference not set to an instance of an object
We then need to restart the adapter - and it normally then works fine for some time - and then it stops again.

I bet you have done this already but did you restart the host instances that this adapter is using after applying the hotfix. You can surely take a word from MS support regarding the hotfix.

I have seen that too. I think it went away after applying SP2 for Commerce Server 2007 to the BizTalk server. http://www.microsoft.com/en-us/download/details.aspx?displaylang=en&id=9046
