BizTalk 2009 is not supported on SQL 2008 R2, only SQL 2008.
R2 will be supported with BizTalk 2010.

Hi,
Although Ben can help you out I do like to point to you to other thread on this forum discussing BizTalk 2009 and SQL Server 2008 R2. My opinion/thinking is to wait for BizTalk 2010 to align with SQL Server 2008 R2 and Windows 2008 R2, with VS 2010 to develop solutions.

I know W2K8 R2 works fine with BizTalk 2009. I work on one production server for a client in this configuration. Microsoft has supported BizTalk in this configuration before.
Update:
I tried tried the configuration of BizTalk 2009 and SQL 2008 R2 and found out it is actually not compatible. You will always fail when trying to configure the BizTalk group. Here is a blog post I did on this: http://msinnovations.spaces.live.com/blog/cns!62E68922E47BC425!1260.entry

In general BizTalk 2009 with SQL2008R2 is not supported, but it works.
Maybe you can give us a few more information about the error, so that we might be able to help you.
Kind regards

Hi Sandeep,
SQL server-2008R2 is incompatible with BizTalk server 2009, so thats wy we got error while try to configure Groups in BizTalk server Configuration Wizard.
it supports only SSO and Business Rule Engine services. So its better if we configure BizTalk-2009 with SQL server-2008.
SQL Server-2008R2 shows better compatibilty/Relaibililty with BizTalk Server-2010.
Thanks
