Questions about certifying a web application?

I am running a asp.net application which is a syndicated q&a forum. I want to get this certified for windows server 2008 r2. I have read the documentation that it says that an asp.net application is eligible but I have concerns with some of the testing being listed. There are some tests I believe that the application would not apply. I would need to know for sure which tests I can or cannot do, What do I do in a case where the test would not apply? Would I just fill out those waivers?
